Japan is a land of natural disasters, so there is no guarantee that an old house you buy can be completely safe. However, by checking out some maps you might be able to avoid mega earthquakes, flooding, landslides, volcano eruptions, and some more.
These are only my personal opinions. The points are mainly about the safety of old houses and nothing about investment values.
