Fishing estuaries from a kayak really immerses you in the ecosystem. I took the kayak out fishing for Starry Flounder in the Nisqually Delta in Puget Sound, Washington. The estuary was full of bald eagles with a few golden eagles and we even came across a school of forage fish--Pacific Sand Lance. Super cool!!!!! And we caught some flounder, but even if we hadn't it would have been a great day just to be out on the water enjoying the view of Mount Rainier and cruising around all the wildlife.
Fishing for flounder, I just use a 3/4 oz jig head (pinched the barb for Puget Sound fishing) with a white soft plastic grub then I tip the hook with a strip of squid. Sometimes we just throw a ball of squid down there on a hook too and that seems to work lol. We got out there a little before the low, rode the tide out, fished, then rode the tide back in. The bite was better during the ebb before the low. We fish just off the ledge of the estuary and once the tide starts rising again the fish are usually (in our experience at least) less interested in biting and start making their way back onto the mudflats where they quickly disperse.
I don't go out for flounder often, so I'd love to hear any flounder fishing tips if you've got them :)
