Bojack ends in a very bittersweet place. We'd like to see our characters overcome their differences, fix their faults, and live on to be friends forever, but unfortunately, that isn't how life works. We all need to just do what's best for us. In Diane's case, that means distancing herself from Bojack at PC's wedding. It was time for her to move forward with her life, and she needed to put Bojack behind her to do that. She couldn't always be around to take care of him, and she needed to be able to take care of herself. Yes, it's tragic, and yes, I wish they could've worked things out, but I also truly believe that the friction between them never would've ended had they stayed in each other's lives.
But they are still a super interesting central relationship, even if it's not the most functional one. The dichotomy between Diane's self-esteem issues vs. Bojack's is quite fascinating, as Diane has much more self-awareness than Bojack does, and understands more what is wrong about herself. Because of this, they both present themselves very differently, even if they are similar deep down.
